Functional and Genomic Analyses of Alpha-Solenoid Proteins

چکیده
Alpha-solenoids are flexible protein structural domains formed by ensembles of alpha-helical repeats (Armadillo and HEAT repeats among others). While homology can be used to detect many of these repeats, some alpha-solenoids have very little sequence homology to proteins of known structure and we expect that many remain undetected. We previously developed a method for detection of alpha-helical repeats based on a neural network trained on a dataset of protein structures. Here we improved the detection algorithm and updated the training dataset using recently solved structures of alpha-solenoids. Unexpectedly, we identified occurrences of alpha-solenoids in solved protein structures that escaped attention, for example within the core of the catalytic subunit of PI3KC. Our results expand the current set of known alpha-solenoids. Application of our tool to the protein universe allowed us to detect their significant enrichment in proteins interacting with many proteins, confirming that alpha-solenoids are generally involved in protein-protein interactions. We then studied the taxonomic distribution of alpha-solenoids to discuss an evolutionary scenario for the emergence of this type of domain, speculating that alpha-solenoids have emerged in multiple taxa in independent events by convergent evolution. We observe a higher rate of alpha-solenoids in eukaryotic genomes and in some prokaryotic families, such as Cyanobacteria and Planctomycetes, which could be associated to increased cellular complexity. Structural-functional studies of peptides derived from a long-chain snake neurotoxin Naja naja oxiana
Introduction: The design and structural characterization of mini-proteins with a compact, folded structure provide insight into the complex architecture of proteins today and has long been a challenging issue in structural- functional studies. Alpha neurotoxins from snake venom have a distinct folded structure comprised of a disulphide core and three loops or “fingers” each of these loops are c...
متن کاملAn unusual hydrophobic core confers extreme flexibility to HEAT repeat proteins.
Alpha-solenoid proteins are suggested to constitute highly flexible macromolecules, whose structural variability and large surface area is instrumental in many important protein-protein binding processes. By equilibrium and nonequilibrium molecular dynamics simulations, we show that importin-beta, an archetypical alpha-solenoid, displays unprecedentedly large and fully reversible elasticity. Ou...
متن کاملFunctional Annotation of Two Hypothetical Proteins Reveals Valuable Proteins Involved in Response to Salinity: An in silico Approach
Through the exponential development in the specification of sequences and structures of proteins by genome sequencing and structural genomics approaches, there is a growing demand for valid bioinformatics methods to define these proteins function. In this study, our objective is to identify the function of unknown proteins from UCB-1 pistachio rootstock and specify their class...
متن کاملProteome analysis of Cryptosporidium parvum and C. hominis using two-dimentional electrophoresis, image analysis and tandem mass spectrometry
Until recently, Cryptosporidium was thought to be a single species genus. Molecular studies now showthat there are at least 10 valid species of this parasite. Among them, two morphologically identical species, C.hominis and C. parvum are the most pathogenic identified to date and share 97% of identical genomes.Post-genomic analyses is therefore necessary to explore further the...
متن کاملDifferential protein expression in Mycobacterium tuberculosis susceptible and multidrug resistant isolates
Introduction: Infections by multidrug resistant Mycobacterium tuberculosis (MDR-TB) is a major public health challenge. Secretion of proteins by M. tuberculosis plays an important role in the pathogenesis of the bacterium. We compared the protein profiles of susceptible M. tuberculosis and MDR-TB isolates using proteomic analyses, namely two dimensional gel electrophoresis (2DE) and mass spectr...
